Yamamoto attends the captains' meeting to discuss a recent attack on Karakura Town by Aizen's forces, including a mysterious shape-shifter who had apparently been deceived into thinking that the Gotei 13 were the villains in the war. Professor Paradox interrupted the meeting and explained that the shae-shifter was a boy named Ben Tennyson who had been sent to infiltrate Las Noches in order to turn Aizen's subordinates, the Espada, against him. Yamamoto was the most sceptical of this, firmly believing that the Espada would not betray Aizen, causing Paradox to angrily point out that it was that same short-sighted stupidity of Yamamoto's that allowed Aizen to manipulated the Gotei 13. Yamamoto unleashes his reiatsu, but Paradox is not impressed and explains some of his own exploits, stating that Yamamoto's power is nothing to him. He proves this by showing the captains a brief glimpse of his past. Yamamoto then reluctantly accepts Paradox's plan, but threatens to kill him and Ben if it turns out to be trickery; again, Paradox is not intimidated and leaves.

Following Aizen's defeat at the hands of Alien X, the Celestialsapein heals his comrades' injuries, including Yamamoto's, much to his shock. He, along with the others, races to the scene of Ben's fight with Aizen, and (also like the other) is left in awe of Alien X, becoming particularly nervous when Kevin Levin reveals the form's omnipotence.
